I live in CT and have taken the train back to New Haven from NYC after midnight before. I just checked the schedule the other day and they run basically all night (morning)...1 a.m., 3 a.m. etc...
If my friend and I successfully get tix tomorrow morning we will probably be on the same train if you take the train back!
