Did ya ever stop to think that maybe she is looking through a window clandestinely at him (presumably LB) doing something with someone (like playing with his kids) and is saying that window is like an eye to the soul of LB - in other words, he is revealing it by being carefree and without the reservation of one being watched  Or, maybe she is talking about the windows of time that they have had together and looking back through them is like looking at eyes to the soul.
Those are both very poetic and very grammatically correct AND all three are beautiful to me and apparently alot of other people.

Without sitting here and speculating who it's about (*ahem ahem* Lindsey
), I think it truly is a beautiful song that seems to be coming from her heart (pardon the pun) and apparently means a lot to her. So, with that having been said, regardless of whether or not she chose to put the metaphor into the song backwards or if it was a mistake, she didn't just sit down and write just to write...the Stevie we know writes for a reason--perhaps to her it did make sense (and what you're saying certainly makes sense) and I think it can mean something to others who were perhaps in a similar situation that she found herself in.
