I always thought the song was about Stevie's relationship with Mick, how she refers to it now as all kinds of wrong, a secret affair that started out because of their lifestyle, etc. but at the same time she was super possessive of him and devastated when he moved on. That, or a torrid affair with Lindsey during The Dance. I interpreted the "she gets on a midnight plane, she's done it a thousand times" line as simply a reference to Stevie's lifestyle with her band mates, as in flying to the next tour stop after a show.
I'm sure its inspired by an amalgam of different sources. I think it was written in the late 1990's and was originally titled 'Monica'. Stevie referred to the song as Monica in Destiny Rules.
